Well i think, you can only get the gold your force can kill. So if there is no force of you left, that can kill someting you can't get any gold from the force.
If all factories are killed i think 1-2 or too of your force towers were still excisting, thats why you still got some gold, but remember some percents of 200 or 300gold is not much. And don't forget somehow you had to kill the creep of the other force so you got the gold there (+ experience), or you would have been killed.
(another possiblility why you got still got gold, is that you destroyed one of the factories of the opponent team or you controlled some neutral factories)
