Like qweqqweq said, thats more a case of your team not gear'ed(use of correct spells and team work) to stop the fort or not strong enough in terms of shear damage.
Also that sort of suicide attempt with a very high hp tank and no weapons is not an imbalance but actually a "tactic". That tactic leaves their team one player down in terms of defence and cp attacking ect because of the lack of weapons on that sky fort. so such a tactic is not imbalanced because of such flaws which your team should have attempted to use to your advantage.
The change in towers/headquarters invunerability may have been too big but i think it was a good change. It really speeds up the game and makes such tactics focused on base destruction more useful(using building only weapons, siege packs, suicide missions etc). To do a comparison I really wish I didn't have to do, think about dota. If a team raxes, there is a huge benefit with creeps and cash flow but in addition the base and opposing team is now very vunerable to attack.
Before the change in 8.67 with the towers, the destruction of base towers and facts did not give a sufficient impact as the base could easily be rebuilt, towers for invunerability rebuilt and a sturdy defence is back into the game. This was a huge issue in end game where towers seem cheap and easy to rebuild prolonging the game.
If things need to be changed back in any way, I suggest reverting it to the following:
At start invunerable if both or one of original towers exist (as is now).
If towers destroyed becomes vunerable to attack.(as is now)
If and only if two laser towers are bought will invunerability be restored. Both towers must be lasers and both must be built to re-trigger the invunerability and revert the sequence to the start.
On a side note, the word imbalance is being used far to many times and in situations where it is simply the wrong word to use. The definition seems to have been lost and imba now simply means very strong rather than imblanced (not able to equally counter for instance). i personally belong to an australian server and find this a huge problem and im sure people in other places are having similar misconceptions occurring.
